Q1. What are the common causes of low amplification yield or no product?

This is typically attributed to two main factors:

  • Cell Loss: If cells are lost during isolation or transfer, amplification will fail. We recommend optimizing your cell collection workflow and confirming the presence of a cell in the reaction tube before starting lysis.
  • Sample Impurity: Residual wash buffers, ethanol, or other contaminants from purification can inhibit the enzymatic reaction. Ensure ethanol is completely evaporated and resuspend purified gDNA in Nuclease-Free Water. Always verify input quantification using high-sensitivity methods.
Q2. Why might I see allelic loss or chromosomal abnormalities despite getting high DNA yields?

High yield does not always guarantee high genomic integrity. These artifacts are usually caused by template degradation:

  • For Cell Inputs: Cell apoptosis prior to lysis leads to DNA fragmentation. Always assess cell viability before processing. If immediate amplification isn’t possible, store lysed cells at -20°C (±5°C) for no more than 7 days to preserve integrity.
  • For Bulk DNA Inputs: Partially degraded starting material will produce uneven coverage. Ensure you are using high-molecular-weight, intact gDNA, or consider increasing the initial input amount to compensate for lower quality.
Q3. How do I prevent non-specific amplification in my negative controls?

Because the LeXPrep system is extremely sensitive, even trace amounts of exogenous DNA can lead to microgram-level amplification in blanks. To mitigate this:

  • Environment: Perform all pre-amplification steps in a dedicated, DNA-free cleanroom or laminar-flow hood.
  • Consumables: Use only certified nuclease-free and DNA-free tips and tubes.
  • Decontamination: Regularly treat work surfaces and pipettes with DNA-degrading solutions and UV light. Always include and monitor negative controls to quickly identify contamination sources.
