If you are using co-extracted total nucleic acids, ensure you quantify RNA and DNA separately using high-sensitivity methods (e.g., Qubit) and follow the recommended PCR cycles for your specific input. Additionally:

  • Environment: Use strictly RNase-free consumables and workspaces to maintain RNA integrity.
  • Purification: If samples contain high levels of inhibitors (guanidine salts, phenol, ethanol), we recommend a pre-prep cleanup using 2X LeXPrep SP Beads and eluting in Nuclease-Free Water.
  • Optimization: For lower-quality or degraded samples, consider increasing the PCR cycle count by 1–2 cycles.
Q2. How do I resolve issues with excessively large fragments or "double peaks" in the final library

This is often caused by residual EDTA or an incorrect pH level inhibiting enzymatic digestion. We recommend purifying your starting material with 2X LeXPrep SP Beads and replacing the elution buffer with Nuclease-Free Water to ensure optimal enzyme activity.

Q3. Is the DualPrep Module compatible with samples eluted in EDTA?

Yes. This module can tolerate samples containing up to 6 μL of 1 mM EDTA (resulting in a final concentration of 0.3 mM in the 1st strand synthesis). If your sample solvent exceeds this threshold, a bead-based cleanup is necessary before proceeding.

Q4. Does the ratio of RNA to DNA in my sample affect fragmentation efficiency?

Yes. When co-preparing libraries from mixed samples, a higher DNA-to-RNA ratio may result in slightly larger fragment lengths during enzymatic digestion. You can easily compensate for this by adjusting the fragmentation time according to the insert lengths recommended in the manual.
